Reproducible and Training-Free Models
BIOQUANT has been researching the application of neural networks, transformers, and large language models to image analysis since early 2010, incorporating technologies into BIOQUANT as appropriate. A major concern of ours has been the reproducibility of the new techniques.
Recent advances in image segmentation models (originally called “thresholding” in BIOQUANT) have been demonstrated to be fast, accurate, and most importantly reproducible for bone histology segmentation. We are excited to bring these “training-free” tools to our community.
BIOQUANT Software Overview
Previously, BIOQUANT took a “one application to rule them all” approach to the analysis of bone histology. From scanning, to stitching, to segmentation, to measurement, every step of the process occurred within the core BIOQUANT system. Now we’re taking each step of the process and writing a specific application for just that step. It’s an approach that’s easier to maintain, easier to upgrade, and most importantly, easier to learn.
BIOQUANT Stitch
BIOQUANT Stitch takes the individual overlapping images from BIOQUANT SCAN and applies a new optimized stitching routine to fine-tune the location of each image, minimizing stitching artifacts. This improves the quality of the final scan.

BIOQUANT Convert
BIOQUANT Convert imports scans from common digital pathology formats (Leica SVS, Big TIFF, and Hamamatsu NanoZoomer). Calibration data is read directly from the original file, and a calibrated BIF image is created for measurement in BIOQUANT.
Scanned a slide with multiple sections? Define multiple extract regions — even overlapping ones — to export to BIF. You can also rotate a section during conversion. BIOQUANT Convert simplifies getting your images into BIOQUANT.

BIOQUANT Segment
Recent advances in reproducible, pre-trained image segmentation models bring state-of-the-art tools to the analysis of bone histology. Earlier models required extensive training to be applicable to bone histology or did not provide reproducible results.
Using simple verbal descriptions like “blue regions,” “red edges,” or “red streaks,” the model automatically identifies structures such as mineralized bone, osteoid, and labeled surfaces. As always, this is a human-in-the-loop procedure: you can rapidly validate and make final adjustments to the machine-generated segmentations.
Working from BIF scans produced by BIOQUANT SCAN or BIOQUANT Convert, BIOQUANT Segment detects specific tissue types at full resolution across the entire digital scan. The resulting segmentations are saved to a layer set and transferred to BIOQUANT Measurement for rapid, automated analysis.
